For consistency, I also removed the `--kernels` option.

Now, both `--kernel` and `--plumed` are parsed as : separated
vectors.

Can be used:
- when comparing two plumed versions, if the same calculation requires
  slightly different input files
- to compare two alternative implementations of the same thing
